I would personally be pretty flattered, but that's just my preference. Obviously it makes you uncomfortable if you're feeling violated, so I'd say to just tell him that. Let him know that you've noticed he likes that, but it makes you feel a little weird. If you don't mind some action in the middle of the night, let him know it's okay to wake you up if he's feeling like some midnight nookie

I have to disagree here. Tho it is a good thing that he is turned on by you, it just seems very creep to take a womens underwear off and masterbate to her. well I don't know how long you've been together but my bf will wake me up if its late and he is in the mood and its all good!
